How do I rename large numbers of documents or sequences?

Use the Batch Rename tool under the Edit menu. This can replace any field with combinations of other fields, new text, and can also perform regular expressions to achieve very complex renaming operations.

    Is there a way to use external files to batch rename? I have a spreadsheet with my ab1 files names and the names I want then to have and would like to use it to batch rename my sequences.

    It is not currently possible to batch rename sequences using an external document.  I have passed this suggestion along to the developers.

    FASTA files can be imported either as *.fasta format or as text format. Sequences need to be in plain text rather than rich text format. Geneious uses the standard format of the Fasta file description line. The structure of a FASTA file is like this:
     >Name Description [The name must not have spaces and if it does, they should be replaced with something like an underscore to keep the name as a single item.]
    ATGTCGATGCAT. Files can either be dragged and dropped or imported via top Geneious menu --> "File" --> "Import".
